Puppy started waking up in crate

Our 10 week old lab had been sleeping from around 11 pm - 7 am. for 2 weeks and then all of a sudden a couple nights ago, she is waking up around 3 am. and whining. I end up taking her out for a pee and then putting her right back into the crate. After a minute or two, she settles back down and goes back to sleep. I'm just wondering if I should be putting her out to pee at 3 am. or just ignoring her and then she would go back to sleep. I just can't figure out why she is starting to wake up when it's been over 2 weeks since she's done this. Any suggestions. I don't want her to pee in her crate if I "make" her stay there.

she'll go the bathroom any time I take her out. just not sure if she really has to, or is just waking up and not able to fall back asleep
Try taking up the water a little earlier. I wouldn't wake her up to go out every night but, if she cries then I would. She's going to sleep about 18 hours a day at this age. You want to be sure that she hasn't already slept 14 hours when you go to bed.
Count yourself blessed ,at 10 weeks I was getting up every 90 minutes to take mine outside . The last month or more here he has slept right thru the night but the odd time he will wake me up in the middle of the night still if he has to go . I don't consider it good to remove water from a puppy at anytime ,that's just my opinion though.

Thanks for the responses so far, my main concern is that maybe she is whining and whimpering because she misses us and wants to be up on the bed with us, sometimes the last hour or so in the morning, she is allowed to snuggle with us (on weekends). I really do not want her to sleep with us, I know some people don't think it's a big deal, I just feel that a dog that will eventually be somewhere around 70 - 80 lbs. belongs somewhere else other than our bed. Last night she woke up about 2.5 hours after she went to bed, I struggled until after 3 am. to get her back to sleep, finally took her out, but put her right back into her crate, after about 1/2 hour she finally settled until 7:30 am. this morning.
