Its not unusual for baby puppies to cry when they have to be in their crates. The best thing you can do is ignore him. No talking, no going and letting him out, just ignore him. Some dogs also benefit from being close to their owner's bed at night in their crates, and then you can slowly move the crate farther and farther away until you get it where you want it to be.
You should, of course, make sure the pup has had a potty break and is not crying because it needs to toilet, and you should take the pup out at least once halfway through the night for a potty break until it gets a bit older.
Also make sure you are playing crate games with the pup and teaching him that the crate is a good place. The pup should get the best treats in there, get his meals in there, etc.
Even with that, though, puppies cry. It's okay. Get earplugs. It may take a month, but consistently ignoring the pup when he cries in his crate is the best thing to do.
