For me it's kinda like knowing why the baby is crying..tired, hungry, wet???
If a pup whines constantly in a crate then I ignore it. I only take them out at reasonable intervals throught he night to potty, no talking or cuddling, and put them right back in the crate. If the whining is keeping you from sleep, put the crate in another room and set an alarm to wake yourself for the potty breaks.
this is exactly what I do...... but its hard to know.... I just decided what pup to keep from a litter I have... and I ran into this problem on Sunday night when we started housebreaking and crate training....
I did exactly what briteday did ...... and in addition the pup spent the better part of the next day in the crate so that he could get used to it during the day..... so at night he is not screaming and pitching a fit and then only whines when he needs to go out....

puppyhood is hard work
After a couple of days a new puppy will learn to only whine when he needs to go potty. Snoopy will get up about 4:30 every morning just to pee and eat he learned real quick that whining won't work any other time.
One distinguishing factor for me was how soon after I put her in the crate was she whining. We would take a potty break b4 she was crated and I knew darn well if she was crying in 30 minutes there was no way it was a potty cry. I would say within a couple weeks I was getting better at distinguishing b/c they lessened & b/c I tried very hard to time the potty breaks and crate time.
