Has your vet ruled out megaesophagus? What breed is your puppy?
I've taken care of a rescue with severe gastointestinal problems, who would gag and vomit after every meal, and anytime in between, and HAD to have something in his stomach during the night, or he would vomit bile. What worked well for us was to hand feed small meals several times a day (I spoon-fed canned food, easier on his stomach), and I gave him Pepcid AC. Pepto Bismol works, but can be messy without using a syringe, or even with! Ask your vet about the Pepcid AC, because dosage will need to be determined, based on size/weight of your dog.
If you decide to use Pepto Bismol, ask your vet about the dose, and then get a syringe with the appropriate number of cc. Fill the syringe to the cc dose, then hold your dog's muzzle with one hand, and slide the syringe between the (closed) teeth, and inside of his cheek. GENTLY push the plunger to dispense, then remove your hand from his muzzle. Be careful, and go slow. You do NOT want your puppy to aspirate the pepto into his lungs!
